Water heater burner will not stay lit

Noticed that the hot side of our faucet was not hot enough so I went to check the water heater which was in a crawl space and found that the cold intake pipe had a pin hole and water was coming out. I taped the pipe and it worked and I lit the pilot light lit per instructions---I have the closed chamber type water heater (the sealed type-year 2005) The pilot light would stay on but as son as I turn it on the on side and move it to WARM the pilot light shuts off! This is with a new thermocouple. I thought the thermocouple was bad and had to be replaced. Something else is defective. What should I do next?
